The name 'Mirkwood' was only used after about The Third Age (1050) when Sauron lived in Dol Guldur, in the wood's southern regions. Sauron was discovered and fled to Mordor, but the Nazgûl soon returned to the forest. Evil spread through the wood, and the wood was renamed by the Elves Taur e-Ndaedelos - Forest of Great Fear. Mirkwood is a version of that name.
